MiDataInt/mdi-apps-framework: v2.0.0 - update apps container support

Abstract

This major release changes the way that Stage 2 apps containers are supported, in parallel to similar changes in v2 of the mdi-pipelines-framework. Apps containers are now separate from pipelines containers, are suite-centric and thus specific to a single installed tool suite, and do not use staged builds, preferring instead Continuous Integration to facilitate container building. These changes will break any currently existing containers (although the old style containers were previously deprecated), but should not break apps behavior with locally installed R package libraries.
