Abstract

v.1 This workflow facilitates: Creation of chain file – for genome assembly liftover Liftover – conversion of genetic data from one genome build to another Phasing – preparation of haplotype data Imputation – filling in missing genotypes using reference data Cross-validation – assessment of imputation accuracy This workflow is implemented with Snakemake 5.3.0 The code for the creation of chain file was modified from https://genomewiki.ucsc.edu/index.php/LiftOver_Howto
