The database is built as a Mycobacterium-specific one. For this database, we used genome_updater.sh (v0.6.3; https://github.com/pirovc/genome_updater) genome_updater.sh -d "refseq" -g "bacteria" -T "g__Mycobacterium" -f "genomic.fna.gz" -M "gtdb" -A 1 -m In addition, we added 17 high-quality M. tuberculosis genomes to this collection (from https://doi.org/10.1186/s13059-021-02474-0 - see mtb_gramtools_lineages.csv for the list of accessions).
