This set of Bash scripts enables automated batch processing of FASTA sequence files, implementing a complete workflow of multi-algorithm MAFFT sequence alignment, flexible trimAl-based sequence trimming, and IQ-TREE3-driven phylogenetic tree construction with ModelFinder; note that the corresponding software (MAFFT, trimAl, IQ-TREE3) must be pre-installed in the Linux environment for proper functionality.
