Source code for HATCHet2 related to publication "HATCHet2: clone- and haplotype-specific copy number inference from bulk tumor sequencing data"

Abstract

Source code for method HATCHet2 which infers copy-number variations form multiple bulk sequencing samples. Zip file "hatchet-2.0.0" contains the source code used to generate results for the initial submission and bioRxiv preprint. Zip file "revisions" contains the source code used to generate updated results for the 10x dataset, multi-sample MASCoTE simulated data, single-sample MASCoTE simulated data, and new simulations. See HATCHet repository for the current version of the software and documentation: https://github.com/raphael-group/hatchet See the HATCHet2 publication repository for the most recent version of all results and parameter settings: https://github.com/raphael-group/hatchet2-paper/
