Studies on plant microbiomes have highlighted their crucial role in the functioning of natural and agricultural ecosystems. The holobiont concept has reshaped our understanding of plants, considering not only their inherent traits and environment but also their interactions with associated microorganisms. This dataset comprises information on the presence and abundance of different fungal taxa, in the form of Operational Taxonomic Units, in leaves of Olea europaea var. sylvestris, the wild relative of cultivated olive tree in South Spain. The data was generated by meta-barcoding the ITS2 rDNA of fungi via NovaSeq sequencing. This dataset also contains information on the health status of collected leaves.
