Abstract

Dataset and Supplementary Materials for: Postpartum Systemic Inflammation is Reflected in Early Distinct Fecal Microbiome Differences in Dairy Cows This Zenodo record contains all supplementary materials, figures, tables, and processed microbiome datasets associated with the manuscript investigating associations between fecal microbiota composition and systemic inflammation, as measured by acute-phase proteins (Haptoglobin and Fibrinogen), in postpartum Holstein dairy cows. The repository includes: Five main manuscript figures (Figures 1–5) Three supplementary figures (Supplementary Figures S1–S3) Six supplementary tables (Tables S1–S6) Ten supplementary data files containing detailed analytical outputs and supporting results (Supplementary Data Files 1–10) Microbiome analysis objects: otu_table.rds: ASV abundance matrix generated from 16S rRNA gene sequencing data taxa_table.rds: Taxonomic classification table for all ASVs meta_table.rds: Sample metadata used for downstream analyses PS.rds: Phyloseq object generated and used for microbiome analyses in this study The microbiome data were processed using the DADA2 pipeline, and downstream analyses were performed using phyloseq, decontam, SourceTracker, DESeq2, and SPIEC-EASI network analysis approaches, as described in the manuscript. These files are provided to support transparency, reproducibility, and reuse of the analyses and findings presented in the associated publication.
