The proposed research is to develop methods for detecting, typing and inferring the history and functional consequences of genetic variants. The specific goals of the project are: i. To develop statistical and computational tools for integrating de novo assembly and the use of multiple reference sequences to enable accurate inference of diverse species (such as malarial parasites) and genomic regions (such as the human leukocyte antigen [HLA] region) from sequencing data. ii.
